The saddle will not automatically be in the same position as the angle of the seat tube effects where the saddle is relative to the BB and to the headtube/bars

Correct…nor did I say it would be.

Again, if your saddle is in the same position relative to the BB then with two frames of the same S&R, you can achieve the same position.
